Job Summary
Genomics Data Analyst at FIMM, University of Helsinki, focused on ensuring that WGS and WES data are clean, harmonized, and analysis-ready. You will build and maintain scalable workflows on HPC and cloud platforms (including Google Cloud), perform variant calling QC for SNVs/indels and structural variants, and collaborate with FinnGen researchers and international partners on downstream analyses. Over time, contribute to haplotype phasing, imputation, population-genetics analyses, and integration of long-read sequencing and pangenome approaches. The role emphasizes handling large-scale genomic data, developing reproducible analysis pipelines, and supporting the genomic data infrastructure within an international team.
Required Qualifications
- Experience with processing and analyzing WGS and/or WES data, including alignment, duplicate marking, and base quality recalibration (e.g. BWA, GATK, Samtools)
- Variant calling and QC for SNVs/indels; familiarity with QC metrics (coverage, Ti/Tv, contamination)
- Experience building reproducible pipelines with Nextflow, Snakemake, or WDL/Cromwell
- Comfort with Linux/HPC environments and job schedulers (e.g., SLURM) and shell scripting
- Programming in Python and/or R for data processing and visualization
- Experience with version control (Git) and containerization (Docker or Singularity) for reproducible environments
- Knowledge of cloud computing (preferably Google Cloud) and large-scale genomic data handling
- Awareness of data governance and security practices for controlled-access human genomic data
